Daisy has to save Luigi from wa only to have him reject her for Prince Peasley
 
Mario and Luigi go through wacky time travel shenanigans and now they're forced to raise Baby Mario and Baby Luigi on top of rescuing Peach from Bowser and keeping Wario at bay.
 
Baby Luigi is very involved in some way.

Mario wins two tickets to Paradise Island via a call-in show, and so he and Luigi board the next plane there. What they don't know is that it was a trick set up by Bowser so they would be gone while he kidnaps Peach. As soon as word reaches them that Peach has been kidnapped, they ask the pilot to turn them around. However, the pilot is revealed to be Kamek and after a short battle, the plane takes a nosedive into a nearby island. Kamek escapes, but Mario & Luigi unfortunately left their capes at home and they fall with the plane.

Miraculously, they survive the crash and wake up hours later when it's revealed the island they crashed on is none other than Donkey Kong Island. Long story short, the Kongs agree to help Mario after it's revealed that Bowser has also stolen all the Kongs' bananas as well as some other fruits in order to make the World's Biggest Fruit Salad.

Mario, Luigi, Captain Toad, Toadette, Peach, and Yoshi all get a mysterious letter to help liberate a number of Toads who are in Bowser's captivity. During the course of the game, Bowser hires Wario and Waluigi as bounty hunters to attempt to stop the team, and Mario meets multiple people who help on the way to Bowser's Castle. The worlds, and the people you meet in them, are: Mushroom Kingdom, DK Island (Donkey Kong, Diddy Kong, Dixie Kong, Cranky Kong if you help them with their King K. Rool problem), Sarasland (Daisy if you help fight Tatanga), Isle Delfino (F.L.U.D.D. and Nabbit), Bonneton (Cappy), Comet Observatory (Rosalina and Lubba), Dark Moon Valley (E. Gadd if you help with King Boo), and finally Bowser's Castle.

For a 2D game I'd say something like this might work:
Mario and Luigi are relaxing at their home when suddenly a group of 7 Toads dressed in odd dark suits comes screaming at their house, warning them that Bowser is attacking the castle; the bros rush towards it (with various stages to play like your typical World 1, except with no fortress but instead Kamek would use her magic on a Piranha Plant to allow it to be giant and use its roots to walk, as a new boss).
Once they reach Bowser and they defeat him, however Bowser manages to sprint towards Peach and grab her at Mario's surprise, however it turn out that the group of Toads that warned Mario about Bowser knew that Bowser would have confronted him at the castle and they managed to sneak inside's Bowser's ship using some jetpacks they built while he was distracted fighting Mario. They throw a huge cage towards Mario, Luigi, Peach and Bowser (with Bowser still holding Peach with him) but Mario and Luigi manage to avoid it, resulting in Peach and Bowser getting captured and lifted up Bowser's own ship.

After that they told them their evil plan: they are a bunch of magicians and intellectuals who betrayed Peach, they say their studies have led them to believe that some ancient legends regarding huge beasts living outside of the Mushroom Kingdom might actually be true, with that in mind they plan to use their magic to hypnotise such beasts to get control over them and use them to bring the Mushroom Kingdom to its knees, such creatures were referred to as the 7 Great Beasts.
After they flee, Mario and Luigi are given a boat by a group of Toads that can allow them to follow the group of evil Toads outside of the Mushroom Kingdom to a group of islands nobody has seen before.

Here they travel trough the island (with 7 Islands, each one acting as a world) and it turns out those are the islands portrayed in the ancient books, the islands are:
1) Sandol (typical sand-themed World 2, only with a more old-wild west feel to it rather than egyptian, as it resembles more the old wild west than a desert, the Beast you fight in this island is Sandug, the giant sandworm-wiggler which attacks you by jumping out of the ground)
2) Leafon (a forest-themed stage set on top of huge trees, the Beast of this area is Colmeleon, a giant rainbow chameleon)
3) Fritz (an ice-themed stage set in a tundra/forest, the Beast of this area is Fayricle, a large dragon which a deadly ice breath)
4) Bitsies (small little rocky islands that serve as the water world, the Beast of this area is Bloogod, an enormous black Blooper with incredibly long tentacles)
5) Toty (a mountainous area with many rocky sections and remains of an ancient civilisation that has build cities in stone that serve as maze-like stages, the Beast of this area is Flonto, a large white eagle capable of casting huge winds)
6) Meccht (an industrial/mechanized area set on a huge complex of abandoned machinery, the Beast of this area is Tok, a huge robot spider)
7) Folhit (a fire/volcanic themed area with many rests of ancient cities destroyed by eruptions, the Beast of this final area is Good, an incredibly large fire-breathing dragon)

After Mario defeats the Beasts and sets an end to the group of Toads' evil plan, he is asked by a Toad wearing a cloth to follow him; he follows him trough a cave where he enters a portal of light and finds himself in a roman-styled city set above the clouds called Flontia (which basically acts as World 9), here he is cheered for defeating all of the Beasts and he is challenged to become a true Hero by completing the excruciating obstacle courses the ancients built. The Boss of this area is a large mech built by the Toad sages as a final test to prove the Legendary Hero's strength)
 
I have joking answers and real answers for this question.

Bowser decides the best way to beat Mario is to clone the *bleep* out of himself.

Unfortunately the clones all want the same thing and turn on each other and due to weird discrepancies in the cloning process they all look like *bleep*ed up versions of Bowser, some which are barely more powerful then a Goomba.

So every enemy and boss in the game is some whacked out version of Bowser.


Now your job is to figure out is this the joke answer or the real answer.
 
You would have made your joking answer a lot more melodramatic. Plus, you really have a thing for Bowser, so I'll say this is a serious answer.

Honestly I think this is the real answer, because I actually love this idea for a Mario game

Demons from the planet Jupiter have arrived through the Manhattan portal. The leader of. United States calls upon Master Ruigi,. Marleo's half-cousin's step-son to annihilate the 2.5 OctoDecillion alien scum of the universe. However, on Jupiter's secret moon, a master plan is conceived to resurrect thu astro-demonoid Dill Clyntin into a mecha-doomsday machine.
 
Following the events of Waluigi Unleashed, Waluigi retired from public view and lives as a rugged lumberjack in the backwoods of the radioactive Forest Kingdom. One night his place of residen is assaulted by a squad of mushroom kingdom spec-ops. Toad emerges from the shadows and explains that Waluigi's services are once again required: Primate Alliance cultists are attempting to create a bio-mechanical god.

Waluigi refuses, bu Toad explains that during his operation at the hand of the resistance, his body was stuffed with explosive nanobots which can be detonatd with a remote killswitch. Waluigi reluctantly accepts but insist he needs to form a "killer crew". For the purpose of the mission, Waluigi selects the notorious mercenary Oogtar, Lakitu (known for his "skills in genocide") and a cyborg Goomba named Goomborg. Before investigating the cult proper, the team is tasked to board the international space station, taken over by Tiny Kong who uses it for ion strikes against civilian population centers.

The team heads to Koopa City to board the last surviving space shuttle launch pad. Once there, they find that the shuttle is guarded by Funky Kong, a sight that greatly distrubs Waluigi as he alredy killed him once. After Funky Kong once again ends his life with the cryptic words "There are things you will never understand", the soldiers board the space station. Fighting their way through it, they find Tiny Kong in the control room. Tiny Kong explains that the Primate Alliance goal's is to destroy all infrastructure modern society relies on to impose the Primate Alliance's strict millitary rule. The cultist are not part of the primate alliance, but rather an unrelated group supplied by it to hasten the collapse of the Mushroom Kingdom. The ape uses the opportunity to kill Goomborg and espaces with an espace pod the space station's as the self-destruct sequence is initiated.

Escaping the space station, Waluigi lands the space shuttle on the cult's purpose site of activity. As they reach the heart of the complex, Lakitu announces that he was a plant for the cultists and kill Oogtar. Waluigi is captured and taken before the cult's leader: Ashley. Having survived the Great Ape War, Ashley rejected witchcraft and embraced cybernetics. She expalins that the cultists are using ancient technology to create a boi-mechanical kaiju in the effige of Bowser, which will use its mind-control rays to bring the entire populace under their control.

Again empowered by a vision, Waluigi breaks free from his restraint and fights Ashley. Victorious, Waluigi throws her into the fusion core of the facility, destroying it. Waluigi receives a messagge from Toad tersely congratulating him on his victory and promising a new mission, but Waluigi departs the rubbles, looking for answer...
