There is a lot of Mario related puzzle games, I am posting this poll to see what is generally considered the best one gameplay wise, mini games from Mario Party and Warioware are excluded to prevent the list from becoming too big.

Personally, Tetris Attack is my favorite gameplay wise but I am kinda against putting it as the best due to it just being reskinned Panel De Pon, due to that and the fact I don't see many games like it, Wario's Woods get my vote
 
Dr. Mario World canonized Dr. Baby Luigi, so that game.

Seriously though, I like Dr. Mario World a lot. It's packed with a lot of content and quite a bit of playable characters with unique abilities. It would have easily been the best Dr. Mario game if it weren't for its terrible lootboxes and energy system.
 
Wario's Wood is good fun on the NES and SNES. Doctor Mario is good, especially the N64 version with 4 player mode. The WiiWare version is good too. Tetris Attack/Yoshi's Puzzle League is very addicting. Tetris DS had fun modes and a fun multiplayer mode. I couldn't get into Yoshi (NES), but I did play Yoshi's Cookie and thought it was okay. With the amount of characters to play as, I should really try Dr. Mario World sometime...
 
If I could vote for both Dr. Mario World and Wario's Woods, I would have done that. But as it stands, I voted for Dr. Mario World because it does a lot of things right that the previous Dr. Mario games lacked. Wario's Woods need a follow up, and based on the SNES version (the less popular one). Both games have something in common: a satisfying VS mode. Wario's Woods has flexibility in its VS, while Dr. Mario World is fast paced.

The reason I prefer Dr. Mario World's VS compared to the Dr. Mario games in ages past is that it combines the qualities of being fast-paced and having flexibility. In this way, my sentiment in liking its VS is similar to why I loved Tetris' and Puyo Puyo's VS. Being touch-screen and having the ability to readjust the pills when they are free (similar to Virus Buster) opens up a lot of strategies. Dr. Mario World also has a stage mode, which is something past Dr. Mario games lacked, as they tend to favour procedural-generated virus layouts. Miracle Cure has it to an extent, but it's kind of lacking. And that's not to mention how you have a variety of doctors to choose from, and they are of the familiar cast unlike Dr. Mario 64's restrictive Wario Land 3 characters. Seriously: the characters are what makes this puzzle game a cut above most of those, even though it's on mobile and it's not a guaranteed reward for a few of them.
