I still think the Utrom Shredder and Black Doom are eviler.

Killing people is something any villain or hero could potentially do, the Utrom Shredder wants to kill the turtles every time he sees them, and puts this goal ahead of everything else, even his own life.

Black Doom wasn't simpy going to kill people. He was going to use the inhabitants of Sonic's world as food for his soldiers (i.e. he was going to eat them alive).
