You didn't necesarily. Besides, even legendary Pokémon don't need to be the only one of their existance, so he might have found some other Kyurem and captured it.

How exactly does Sketch work? Smeargle copies the move last used by the opponent and it goes into his moveset almost permanently, but how does sketching permit you to have the ability to Explode, Fly, Dive, Dig, Volt Tackle, Baton Pass, etc.

Where does N get another Zekrom/Reshiram when you caught it in B/W as well? I don't know why you're questioning this game specifically when you can catch Mewtwo in Gen I and then can catch it once more in Gen II.

The Trainer must let it go I guess. That's the simple and obvious answer.

How exactly are Gligar and Gliscor Ground-types? Flying makes sense, but ground, how?

They look kind of like scorpions and scorpions are in the desert and the desert may be associated with the Ground-type in Pokemon. Since its ground. Lots of ground. And sand.
 
Why is Palkia a water type when it is concerned with space? I feel the only reason it is Water type is that the combo Water/Dragon is a great one, but it still doesn't make sense otherwise.

It's Pearl colored, for the game Pokemon Pearl. As far as I know, you can find pearls inside clams, which are in the ocean.
