That's because Baby Bowser has evil milk from an evil cow. Seriously though Bowser Jr is more adorable than Baby Bowser despite the fact that most of the time when you see him in Mario games he is trying to kill you.

Actually, he's trying to kill Wario if you get my drift (like, Mario Kart drift). Which makes him a lot cuter <3

I find it odd that Junior was absent in Superstar Saga and New Super Mario Bros. 2.

At least a Bowser Jr.-like character appeared in Partners in Time, even with his design and voice.
 
Superstar Saga =/= Partners in Time though.

Although now that you mention it, its weird that Bowser doesn't recognize his baby self or the similarities with Junior. Even weirder is I never expected Bowser to be mean towards someone a Junior look alike.
