This is what I think should be in the new Mario Baseball game if they release a new one...
I think there should be teams from Mario, Zelda, Donkey Kong, Pokemon, Wario, and other franchises (Give a good mix of characters on there), as well as something that's never been tried before and executed correctly...Wait for it...Wait for it
Mario Major League!! That's right! Include all 25-man rosters and over 120 teams in the Major Leagues and Minor Leagues and stack them up against teams of Nintendo characters!! Ever thought about the possibility of Big Papi hitting a home run off of Mario's fire ball?? Or maybe Ichiro running the bases lightning fast for an inside-the-parker?? Or maybe unlocking legends like Randy Johnson and Nolan Ryan and strike out even the most powerful guys like Bowser and Wario with 100+ mph pitches?? Even host the game inside of REAL MAJOR LEAGUE STADIUMS...or just use the stadiums from past games.
Modes that could be in the game:
Exhibition
Season Mode (Fantasy Draft Mode or Franchise Mode)
Story Mode (2 different story modes: "Road To The Show" (Creating a player out of a mii and playing from all the way in Little League ball to high school to college (or skip this step) to the Minors to the Major Leagues, an RPG type mode similar to Mario Tennis on the Game Boy Color), and the Story Mode that is mostly based on Mario characters and building the best team in the world)
Arrange Team Mode (The Create-A-Team mode, where you can make jerseys, build a team, create line-ups and all that that is based on MLB Power Pros)
Tournament Mode (Regular tournament or MLB World Series mode)
Create-A-Player (Make one out of a Mii or create a player, edit attributes, all that good stuff! :D)
Create-A-Stadium (Build a stadium however you want, realistic or fantasy! Comes from MVP Baseball 2005)

Goodies would be unlocked in a store similar to MVP Baseball 2005, and players unlocked would enter the free-agent pool for use in franchise or exhibition mode...BABE RUTH VS. MARIO!!!
All in all, this would be pretty much a Mario Super Sluggers, MLB 2K, MLB The Show, MVP Baseball 2005, MLB Power Pros combined into one.
So, what do you think??? Arcade and simulation into one, I think it can be done with Wii U, and 3DS's technology, do you?
EDIT: Nintendo would be able to make most of this happen, the rights that MLB signed to 2k also said "First-party publishers would also be able to make their own baseball games." Sure Pennant was cancelled in 2005-2006, but they should try again I think, and Nintendo owns the Mario franchise so they would be idiots not to look into this really...
