I didn't get it. So was Booker Comstock and vice versa? Did Elizabeth cease to exist as the one we knew and only grew up as Anna?
 
Booker and Comstock are the same person from different realities. In the baptism scene, Booker's choice (to be baptised or not) essentially created two alternate realities, one where he accepted it and became Comstock, and another where he rejected it. Elizabeth is Anna, she was taken by Comstock because he realised he was infertile, so he used the Lutece's machine to look into other dimensions to find a child of his own.

Are you telling me I need to put the word 'spoiler' in the title when the word ENDING is in the title? I don't see the logic. And the game is not anti-Christian in my opinion because Comstocks followers did not worship Christ, but the Founding Fathers as deities with Comstock as the prophet slash founder of the new religion. Although it was obviously patterned after Christianity.
