I like SMG's (bias) and NSMB's (nostalgia). In terms of not bias and not nostalgia, SM64 is the way to go.

EDIT: whoops forgot about dream team, that too
 
I like the final fight in galaxy, it had multiple phases and Bowser's moves were cool.


As for Dream Team, its probably one of my favourite roles he's had in any game period, mainly because it showed a rather intelligent (as far as this series goes) Bowser making good use of resources and actually being fairly effective with his planning.
 
If there's one thing Bowser ALWAYS (well usually) gets right no matter what is the music that plays during his fight and even on the level leading to it sometimes. SMW, YI, SM64, do I even need to continue?
 
I remember how cool I thought the finale for SM64 was back in the day.
 
Bowser is probably proud of how great a villain jr turned out to be.

And yes the 64 fight still holds up, that great music, fighting Bowser high in the sky, hopped up on star power thus giving him a rainbow hue.

Great stuff.
