Sure there is. Paper Mario: The Thousand-Year Door is the second installment in the Paper Mario series (and was once called "Paper Mario 2" while it was in development).

I don't see anything wrong with prefering a beta name over the final name. For example, I still refer to Sonic and the Secret Rings by its former title, Sonic Wildfire.
