DKCR Ruins boss, Factory boss from same game, Toad Town from Super Mario Galaxy, Forest Temple from LoZ: OoT, StarWolf theme from StarFox: Assault (just a remix from 64, but sooo much better), Butter Building from Kirby's Adventure, and KK Bossa from Animal Crossing.

Does RPG Maker games count? Because I really like the whole soundtrack from Mad Father, as well as the one from Ib.

Mad Father's music is mainly a classical-style type thing, and Ib's is mostly Music Box-style (I think there's one track with some piano, but idk).

If that doesn't really count, I still like the Castle Theme from New Super Mario Bros. Wii/2. It's just too catchy.
 
I noticed a similarity in the Time Eater theme from Sonic Generations and the Giant Battle theme from Mario & Luigi: Dream Team.
