I'm not super crazy about Nolan's Joker, but I do think he's a pretty good villain for the way he screws with people's morality.
Obviously the Portal villains are my favorite. They're unquestionably extremely well-written. The Other Mother is a good villain, as is Bill from Kill Bill. Syndrome is great. Gideon and Bill Cipher from Gravity Falls are also cool villains. Oh, and of course Monobear and the mastermind are two of the most amazing villains of all time.
