I accept that he can shoot down one target. Shooting down 1,000+ jet fighters moving insanely fast with one attack is another question entirely. I can easily picture them closing from all sides, hitting Godzilla from every side with missiles, knocking him back and forth until he's dead or we run out of missiles.
And given how much money the US puts towards defense, I don't think we're going to run out of missiles soon.
If those don't work, we can use a volley of tactical nuclear weapons. Not all nukes send fallout everywhere within a thousand miles. Tactical nukes are specifically designed to hit smaller targets, so instead of hitting an entire city you hit an entire complex. There'd be much less fallout, and while (obviously) there would still be some, and the city Godzilla's in might be uninhabitable for a while... well, it's either that or he keeps rampaging.
