Or you could drop the "the" near the beginning but I would go with YoshiKong's idea.

The second one is more correct. Also remember to replace the comma at the end with a full stop (if you haven't thought about that already). Also this is another way of saying the sentence:

The sound effect which is heard when the Crystal King clones himself was changed in the Virtual Console version of Paper Mario for unknown reasons.

Looks fine (I'd replace "showed" with "shown," but I don't think it's necessary).
 
I'd go with "shown", but that's just my opinion.
